Pleiotropy, Penetrance & Expressivity

Separate the number of traits affected by a gene from the probability and degree of phenotype expression.

Safety, privacy and evidence boundary

Use fictional organisms and de-identified/public datasets. Do not infer intelligence, personality, worth, disease, ancestry, race, or family traits from genetics. Complex-trait models are population-level scientific tools, not labels for individuals.

Explicit science instruction

Pleiotropy occurs when variation in one gene influences multiple phenotypic features through shared pathways or developmental roles. Penetrance is the fraction of individuals with a specified genotype who meet a defined phenotype criterion; expressivity describes variation in degree or form among those expressing it.

These concepts show why genotype-to-phenotype mapping can be probabilistic and context dependent.

Worked example with reasoning

In a fictional organism, allele Z affects pigment and enzyme activity. Among 100 ZZ/Zz carriers in a defined environment, 80 meet the visible phenotype criterion: estimated penetrance 80%. Among those 80, intensity varies—an expressivity difference.

Guided question

How can a genotype have incomplete penetrance but still have a real biological effect?

Independent work

  1. Define pleiotropy, penetrance, and expressivity in separate examples.
  2. Calculate penetrance from 72 expressed among 90 genotype carriers.
  3. Explain why phenotype thresholds matter.
  4. Name two context factors that can alter expression.

Misconception check

Incomplete penetrance does not mean the genotype is “fake,” and high penetrance does not guarantee identical phenotype severity.

Formative understanding check

72 of 90 genotype carriers meet the phenotype definition. Estimated penetrance?

Worked response

80%.

Open-book formative practice only; not an official mastery attempt or grade.

Mentor evidence conference

Ask Archaemenes to challenge the model, quantitative reasoning, and limits without inferring personal genetic or medical information.

Open Archaemenes

Teacher guidance

Foundation: use three labeled concept cards. Core: calculate and distinguish all three terms. Extended: analyze how phenotype definitions and sampling bias affect penetrance estimates.

Preserve learning evidence

Keep the model, data interpretation, correction note, and limitation in the matching Week 22 evidence field.
