Sequencing, Reads & Genomic Evidence

Explain how sequence data are generated, assembled and quality-checked before biological interpretation.

Safety, privacy and evidence boundary

Use paper models, public educational sequence examples, and fictional DNA. Do not perform unsupervised wet-lab amplification, collect personal DNA, upload personal genomes, or provide procedural gene-editing instructions. Privacy, consent, and dual-use risks are part of the science.

Explicit science instruction

DNA sequencing determines base order in DNA fragments. Modern workflows often produce many reads that are aligned to a reference or assembled by overlap. Coverage depth, base-quality scores, repetitive DNA and reference bias affect confidence.

A sequence difference is a measurement result first; its biological meaning requires additional evidence about location, frequency, function and phenotype.

Worked example with reasoning

Three fictional reads overlap: ACTGCTA, GCTAACG, and TAACGTT. Their overlaps support an assembled sequence ACTGCTAACGTT. If one low-quality read disagrees at a base while ten high-quality reads agree, confidence should reflect quality and coverage rather than simple vote counting alone.

Guided question

Why must sequence quality be evaluated before interpreting a variant?

Independent work

  1. Assemble four short overlapping reads.
  2. Mark one ambiguous base.
  3. Compare low versus high coverage.
  4. Separate “variant detected” from “variant has functional effect.”

Misconception check

Sequencing does not automatically produce a complete, error-free genome or a diagnosis.

Formative understanding check

What does coverage describe?

Worked response

How many sequence reads support or span a region/base, depending on the stated metric.

Open-book formative practice only; not an official mastery attempt or grade.

Mentor evidence conference

Ask Archaemenes to challenge your evidence classification, model assumptions, quantitative reasoning, and ethical boundaries.

Open Archaemenes

Teacher guidance

Foundation: use short overlap strips. Core: assemble and annotate confidence. Extended: compare reference alignment and de novo assembly conceptually.

Preserve learning evidence

Keep models, calculations, source notes, corrections, and limitations in the matching Week 26 evidence field.
